Where would I put this javascript code on my index.html or mainfile.php and do I need to adjust some things to it. Its a scolling banner that goes from right to left on the loading menu any help would be apprciated.

you would place it above the < head > < / head > tags or before the < php? tag

You can also put it in your includes/javascript.php file. That way all the javascripts are in one place.
